Η ναυτική παράδοση της Σάμου είναι γνωστή από τον 8ο αι. π.Χ.. Το νησί αναδεικνύεται στο β΄ μισό του 6ου π.Χ. αι. (535-522 π.Χ.) σε μεγάλη ναυτική δύναμη υπό την τυραννία του Πολυκράτη. Το λιμάνι της πόλης με τους μόλους και τις αποβάθρες καθίσταται ως ένα από τα σπουδαιότερα έργα της εποχής. Ταυτόχρονα η πλούσια παραγωγή ξυλείας ώθησε τους κατοίκους στη ναυπηγική δραστηριότητα. Χαρακτηριστικό δείγμα ναυπηγικής δεξιότητας αποτελεί η κατασκευή από τον Πολυκράτη ενός ιδιαίτερου τύπου πλοίου, του Σάμαινα, που εξυπηρετούσε πολεμικούς αλλά και εμπορικούς σκοπούς. Οι υποβρύχιες αρχαιολογικές έρευνες στο Πυθαγόρειο έγιναν η μέγιστη απόδειξη για τον καθορισμό της χρήσης του αρχαίου λιμένος, εντάσσοντας τον στην κατηγορία των «κλειστών» πολεμικών λιμένων. Ο «κλειστός» πολεμικός λιμένας, καλά οχυρωμένος, αποτελούσε το προπύργιο της άμυνας της πόλης, ενώ θεωρείται ως το αρχαιότερο τεχνητό λιμάνι της Μεσογείου το οποίο περιγράφετε από τον Ηρόδοτο ως ένα από τα θαυμαστά έργα του νησιού. Το φυσικό λιμάνι, με δυο λιμενοβραχίονες και άλλα λιμενικά έργα, χωρίσθηκε στο εξωτερικό (εμπορικό λιμάνι) και στο εσωτερικό (ναύσταθμος), ενώ το σημαντικότερο λιμενικό έργο ήταν ένας μόλος μήκους 360 μ. το “χώμα εν θαλάσση”.
